I'm so sorry about
your pain! Not fun. I KNOW what you're experiencing. Years before I knew I had Lyme & Co I was on liquid foods for over a year.
I think it's pretty safe to assume that whatever you're hitting with the antimicrobials and biofilm busting, and CERTAINLY yeast/fungus/biofilm die off can cause all sorts of chaos in the GI. Pain associated with digesting food is at the top of that list of symptoms - even if it's healthy food.
The pathogens can cause mechanical digestion problems for multiple reasons and this can reduce the digestive acids and enzymes needed to break down food and digest it. Passing food through the digestive tract is actually a complex and demanding process, evidenced by the constipation. And damage to the GI can result in rawness and soreness.
The runny nose is probably a result of breaking up biofilm in your GI and possibly the result of severing the connectedness of bilfilms that grow from the GI up through your throat and into your head and mouth---often I have also had changes in the skin on my face, my eyes, ears... everywhere the biofilm, yeast and fungus can grow will be affected when you start killing it or reducing it in volume.
In fact, I went on a biofilm-busting extravaganza at the end of 2016 and moved too quickly and became VERY, very sick with bronchitis, sinusitis, and a huge viral surge. I was bed-ridden for about
a wk. I stopped taking everything - like you are. Recoverd for 3 wks or so. Tried taking the biofilm buster again, crashed HARD again. Recovered for about
a month. Tried taking the antibiofilm again at really, really low doses. Crashed again but a little less.... continued this cycle for 4-5 months and finally made major progress and I got up to high doses of two biofilm busters without any herxing at all.
So, that might be an approach that would also work for you. While you recover, I would stick to a liquid diet so that your GI doesn't have to work so hard to digest food. Try sticking only with organic whole-foods soups and/or a bone broth base with small amounts of veggies in it. Some pureed foods and/or baby foods might also work. Just go very easy on the gut and let it heal.
When you recover a bit more, you might try increasing GI acids with HCL betaine - starting with VERY SMALL doses with each meal. If you immediately have acid reactions then it's probably not a low-acid problem but most people w/ GI problems suffer from low acid (even if they have acid reflux-type sx although if the HCL immediately gives you acid reflux you'll know immediately that your normal acid production is probably OK) so it's worth a try.

When you start busting biofilms you don't really know what you're releasing once you kill the film it's hiding in, but likely, if you're treating Lyme & co than you're likely releasing Lyme & Co microbes that have taken refuge in the biofilm----and Lord knows what else!
So, it's pretty important that you get back on the antimicrobials ASAP. It's possible that the pain could also be the infection getting stirred up - having a big ol' party in yer belly.
But I would stay off the antibiofilm until you recover a bit and then try them again at a much, much lower dose.
ALSO VERY IMPORTANT when you're busting biofilms is a binder. This can get tricky with constipation - if you're not moving fecal matter out of your body, the toxins are also getting stuck so BM is critical as well.
At the very least you need to talk w/ your LLMD about
a safe laxative ASAP.
You might also talk w/ your LLMD about
prescribing PURE cholestyramine for you - which I think is the best binder out there. It's very expensive, insurance generally doesn't cover it because they want you to buy a cheap manufactured version with a ton of fillers and even sugar. It's not worth it - and then you might as well try the OTC binders. Ideally, you'd want to incorporate a very gentle and careful laxative AND a binder but you need to talk w/ your LLMD about
it.
One huge mistake people make is they don't drink enough water with the binders. Some people still have constipation no mater how much water they drink with a binder. But the cholestyramine has made me more regular than anything else in my life - it's amazing. Others might not get that benefit.
Please let us know how you're doing - this is just a hiccup and probably a necessary evil to get the biofilms addressed - you'll be back in your groove soon.
