I am going to guess that the contraindication list of products are also anti-inflammatory. Anti-inflammatories suppress the immune function. Some people have thyroid issues because the immune system confuses lyme proteins with something that is produced in the process of thyroid functions that also produce a similar protein, causing the immune system to attack it, not the lyme, resulting in damage to the thyroid tissues.
I think armor helps replace thyroid's T3 and T4, so it's not suppressing the thyroid - or maybe I'm reading that sentence incorrectly.
Yes, you should try to optimize your thyroid function during treatment. It's very likely that for some people the thyroid returns to normal when the infection load is under control but others need help. Regardless, the thyroid functions affect so many other body functions and when it is imbalanced, a lot of other functions can go haywire and can disrupt your treatment process or just make you feel worse.
It is also very common to need to adjust your thyroid replacement as you move along your treatment stages - what you're killing with the treatment and what your body has to process and metabolize due to your treatment can disrupt body functions... it's all interconnected so our bodies are in a constant state of flux as we go through treatment.
