The answer is yes! However, you will just have a bit more complicated situation dealing with toxins and die off. The infections use up a lot of glutathione so you need extra bs, magnesium, potassium, etc. The MTHFR just means that you don't convert folate into methylfolate so the B vitamins can't be used to work their magic in the detox cycle.
I have homozygous MTHFR. When I was at my sickest, I had mast cell problems, I was allergic to everything, getting hives all the time. I reacted horribly to methyl B12 because of my toxic load.
Going gluten-free was a huge step. Also, my LLMD diagnosed me with SIBO, and gave me Xifaxan (3x/day for 3days), which helped a lot with the mast cell stuff and some upper right abdominal pain. All of this is just part of the problem, unfortunately, that could be hindering your treatment.
If you can't take supplements, you can get shots. Recently, my new functional medicine doc started me on Methyl B/folinic acid/B-6 injections at tiny doses (2ml every 3 days). This has been very helpful to keep the methylation cycle going but not over doing it and creating too many toxins. The Folinic acid is added because I also have the MTRR mutation where I don't recycle the B-12. These shots are injected subcutaneously and not intermuscularly. There is some current research going on that injecting into the fat layer is more efficient. Maybe that would help you get the B-12. In my opinion, B vitamins are hard to absorb through the gut if you have these issues, so supplements wouldn't help anyway.
Hope this helps a little, maybe gives you some ideas to knock around..
Wow thank you so much for your insight and I am so sorry you have to go through that too. I think I have the mast cell issue myself, which I will be checking for on Tuesday. I can hardly wait! Maybe there is a supplement for that issue too (I heard Quercetin with Bromelain is good for that stuff).
