The reasoning behind it is to 'catch' the bacteria unaware. By starting and stopping the abx, the thought is that it allows the bacteria to think that it's safe to come out again into their spirochete form (so they can replicate) and then the abx are 'pulsed' again, and kills off more than they would if the abx were taken daily. This is also thought to lower the number of bacteria that just go into hiding (in tissues, biofilms, cyst form) as they don't realize that it's a planned attack - they think that the danger is only temporary and it's safe to not go into 'deep hiding' - so to speak.
The bacteria actually communicate with each other, it's called quorum sensing. This is how they let the other bacteria know it's time to go into hiding in one way or another.
Some find it's very helpful, but I"m not sure that all do.
