I hear you on the carb reactions. Been there.
You could have a Lyme & Co infection in the gut. But that's also a classic symptom of yeast/fungal or mold overgrowth. These need to be addressed, likely before starting on any Lyme & Co tx. And if you've had bad GI reactions for 2 yrs, it might take awhile to clear this.
Those kinds of issues, particularly yeast/fungal overgrowth can damage the muosal lining of our GI. Have you ever heard of leaky gut? We take most everything orally - our nutrition, meds, supplements, support - and if the mucosal lining is damaged, we're not absorbing any of this well. Also, the toxins, undigested food and fecal matter can seep through this damage into the blood stream and this is why our immune system starts reacting to the food we eat.
Also, 70% of our immune system IS the mucosal lining of our GI so if it's compromised, you'll have difficulty with your treatment. No magical perfect combination of abx and herbs and detoxing can heal us w/out the support of our own immune systems.
This is why it's important to get to the bottom of your GI reactions.

Even the "whole wheat" versions are mostly processed flours, which really aren't healthy. Unless you make your own - many common reactions to these types of foods are the reason why people treating Lyme are going toward macro and paleo diets.
And gluten-free is even more complicated because the baked goods still need a protein binder, so something else is substituted that our bodies still react to.
